I recently had my nephew help install a retaining wall for our landscape and have a question. When he layed the perforated drain pipe (which has preset holes in top and bottom) the holes are more postioned on either side instead of top and bottom. Will this marginalize the integrity of the drain system greatly? If so, I guess I may need to excavate down to pipe and drill more holes?

Nothing to worry about, Pat. As long as there are some holes, the drain should function.

Ideally, a collector drain would have holes at the top, while a dispersal drain ahas them at the bottom, but most flexible pipes have holes all the way around. The presence of the holes is far more important than their actual position on the pipe barrel.
